This characteristic of the rotary engine will undo
most applications with the exception of direct coupling
to a large rotating inertia mass, ie flywheel..even then
the engine will shake the engine mounting system and
engine mounted systems excessively..
It is not in the best interest of promoting the
rotary engine for Aircraft use, to encourage the
single rotor engine.

I don't think the torque goes negative on a one rotor.
The torque fluctuation is not as bad as a two cylinder piston engine.
Where did you get your single rotor? Sounds like it was
improperly balanced. You can not use the stock balance weights.
The weights must be large enough to make up for the weight of
the missing second rotor.
What did you have it connected to that it destroyed?
