I will be fabricating the air box for the intake manifold this weekend.
I have been pondering whether it is better to simply have the air box
breath air from within the cowling (i.e., the way a car does) or to take
"ram air" from a cowling cheek & push it into the air box.  Having ram
air seems nice - some little bit of compression & thus more power - but
it also seems like a fine way to ingest rain / snow / ice & clog up the
air filter -- not so nice.

I would build an alternate air source with valve. Most AC engines
have them for just the reasons you mention. Take a look at Zero Manufacturing
deep draw alum boxes. You need a sealed bottom so raw fuel will not
drip out.
