The potting method used on the intermotor coils leave a dimpled meniscus like
surface on the bottom. I'm assuming that these should be either milled or sanded
to a flat surface for an effective heat transfer to a heat sink. Yes, no?

That will work.
How we got around that was to put some metal islands on the
heat sinks.
